Bones Problem

I can't think of any other way to phrase the title...

So I've created a character, and I've got his body parts on separate layers (ie right arm, left arm, torso, head, etc.), and all inserted into a bone layer.

Following the tutorials, I rigged up the bone system; however, now when I try and manipulate the bones, some parts of other layers are moving with it.

By this, I mean that two points of the torso are moving with the right arm, but nothing else. I've got the skeleton set to region binding, and the bone strength is only affecting the joints, and yet the torso is being weird, to put it simply.

Oh, and one other thing...when I bend the arm at the elbow so that it will overlap the top of the arm, I'm getting a blank white spot where the overlap occurs. Is there a way around this, or will I have to make the forearm and upper arm on separate layers as well?

Without seeing the file I am not sure if I am right.
Even if one has all the body-parts on different layers
one still has to take them apart as well (see Tutorial 3.4)

Regarding the overlapping colours :
Try and create two fills in the same colour in your arm (upper- and lower- arm).
