Have you listened to your audio file in QuickTime or someplace to make sure there's isn't clipping in the file? If there is, you'll have to fix it.

If there isn't, have you exported the animation and played it to see if the clipping is also evident in the finished cartoon? Maybe it wouldn't be.

Regarding your other question, I'm not sure. I'd say try MPEG unless somebody tells you otherwise.

YouTube - Help Center - What's the best format to upload for high quality?:
  • MPEG4 (Divx, Xvid) format
  • MP3 audio
  • 30 frames per second
I export from AS with an Animation codec and use MPEG Streamclip for the conversion before uploading to YouTube. My preference is H.264, with MP3 audio, instead of DIVX.
