I highly recommend Rai's LostScript's Shapes Window. This tool lets me visually edit the stacking order in a list.

I've been using this tool for a few months, and it's fantastic for managing many shapes in a single layer. For me, it's simplified sorting finger segments in hand-layer Smart Bone animations that may have 30 or more shapes, and working with complex Liquid Shapes setups.
