Normally there is always an automation point on the first frame. I use this often for "hold...".
I created automation on a layer which was inactive on frame 0. Now there is no automation point on frame zero. How do I create one?

By "Automation Point" do you mean "Keyframe"? If so, then be aware that frame 0 will not show a keyframe unless you made a change somewhere further down the timeline. Also, remember that there are different kinds of Keyframes in Anime Studio so things like Scaling, Point Manipulation, Skewing, etc. all get their own keyframe channel.
Now, if you already did this and you don't see a keyframe on frame 0, then make sure you're on Frame 0. Then go up to the Animation Menu and click on "Set Layer Start Time". That should hopefully fix your problem.

I recommend to always start animation at frame 1 and set keyframes there.

Yes, as mentioned, frame 0 is the setup frame, this is where You set all of your props and characters, then You start animating on frame 1, no animation will stick on frame 0, RTFM!

I changed something further down the timeline and normally at frame zero the keyframe appears. but this doesn't happen when the layer is invisible at frame zero, apparently.

I don't think that was the problem. It's more likely that you accidentally right clicked and dragged the timeline ruler which caused the start position to shift. You probably moved the start position to the left of frame 0 which made your keyframe at frame zero seem to disappear.
