I am trying to create a two voice animation using garage band for the voices, I find no tutorials showing this. My guess is to record each voice separate then synchronize to the two characters.

If you want to use Moho's built-in lipsync features, then yes, you should keep the separate voices as separate audio tracks. Otherwise, if you're doing lipsync by hand or using some other method it may be OK to have the voices as a single audio track.
