Bones and Folder Hierarchy

Version 9.5 user here. I have spent some time trying to crack the mystery of masking and finally achieved it, which largely involves placing every layer inside a folder and using a careful sequence of 2 to 3 masking types. My method can give me greatly detailed characters which is what I wanted all along, but I hit a conundrum.
As I tested laying bones to achieve better methods of controlling eyes, eye brows etc. I noticed that as I try to bind points of layers inside folders to a bone in the bone parent layer, the bones become inaccessible in that hierarchy. The only way I can fix this is to transform the specific folder into a bone layer, which is something I really wanted to avoid.
I wanted to keep all bones and smart bones on the bone parent layer for simplicity's sake, but this seems unrealistic. Any thoughts out there from more seasoned animators?
