No problem at all.
- Set your project to the right dimensions. If you want to print a 10" by 10" image in 300 dpi, it has to be 3000 x 3000 px large.
- Remember that AS only renders in RGB. If you need delicate CMYK values you need to convert the rendered image in Photoshop and adjust where necessary, and also maybe do some sharpening.

Hm. I've got no own experience with anaglyph rendering, but would advise to render each view separately as an sw image, then combine them in Photoshop into a CMYK file with correct colour settings.

Render out in RGB in stereo. It is no problem. Keep everything RGB as long as possible. Depending on what you're printing to, you might not ever want to convert to CMYK. (6 color (and more) printers prefer to print from RGB colorspace). If you're going to a printing press, you'll need to mess with GCR/UCR and half-toning for proper depth with blacks.
CMYK doesn't harm anaglyphs. But, how well they work does depend on how well they are printed. ie: gloss level, color balance, etc. You could print them poorly, and they still work (just not as well as they could). It's a fairly forgiving process.

Traditional anaglyph sw images were printed in red and green (or blue) anyway, so you'd need a 2 channel Photoshop file for that, were each view is a gray image and pasted in its Spot Colour channel. This of course only works as long as you don't have any other CMYK stuff on the same page (or in the same book).

I didn't understand Slowtiger's spot color channel explanation.
I rendered out a file (.tga-because .psd came in with layers intact, and I didn't want to fuss with that). Opened the file in photoshop, and printed it on a four color inkjet in "normal" quality on plain paper. Looked through my red / blue glasses, and the depth and color all worked fine.
Did not convert to CMYK, did not manipulate anything in any way. Unless I'm missing something here, you shouldn't have any problems with the mechanics of this. It seems pretty simple.

Slowtiger assumed that you were getting things printed professionally and printers require you supply CMYK artwork, but as dm said, if all you're doing is printing on your home printer, just printing the RGB file as is will work just as well (and possibly better if you don't know what you're doing with the CMYK conversion/color correction)
