Can anime studio substitute for after effects and apply special effects or motion graphics to live action footage?

In parts it can. But AS has only a small toolbox in that field, compared to AFX. If you need just the tools AS offers, fine. If you need much more, go AFX.

When wanting to edit and add effects in after effect, you'd have to render the animation first right?

Anime Studio is good for creating animation. It's not really a effects tool. There are some things you can do with it, but it can't replace After Effects.
You should take a look at Blender:

You can make some small effects and motion graphics in anime studio but you can't make heavy effects in anime studio but yes you can do all those things in after effects. Anime studio can't replace After Effects.
