It looks like you're scaling/deforming the branches and leaves. When a tree blows in the wind, it bends. You should keep the scale of the leaves and branches the same.

Also, for the root animation, because the roots are pushing through earth, they don't scale up - they extend and get thicker, so you wouldn't see them actually move.
