Ok this will sound sad but I've only just started wondering how to do this. (never really needed it doing my basic cut outs)

I know that there will nodoubt be some scripts that may help but is there a method built into anime studio pro (7) to have the layer order or shape order animated not using Z values?

Hey Sven, put the layers in a bone or group layer, call up the layer settings and choose the depth sort tab. Check the enable animated layer order option. Now just drag the layers around in the layer palette, key frames will appear only in the group/bone layer. Shape ordering requires a script from the other forum"s VIP section.
