I tried assembling the scene in Final Cut Express. But as you mention exporting stereo with alpha doesn't work.

Make layer immune to stereo rendering

I'm making a red/blue stereo animation.

Is there a way to specify a layer to be immune from stereo rendering?
Like a background layer.

Thanks.

Recomendation

My target size is 720x480 (iTunes store)/ 640x480 (YouTube).

Should I render the Anime files out as 720x480? And have Final Cut Express create the different sizes?
Or render the animation as 640x480 and have Final Cut Express create one 720x480 file and one 640x480 file.

Thanks.
